I believe Henle was one of the last hold-outs doing hand engraving of their scores (there are some good videos on youtube showing the process). I use lilypond. It tends to get scores mostly right saving time in proof reading and tweaking. With each new version of lilypond it feels like less needs to be tweaked to make it correct.
